The Warwickshire seamer, who has suffered from repeated injuries, sustained the problem during his team's clash with Northamptonshire in the Bob Willis Trophy.
He has undergone a scan, which confirmed the extent of the damage.
Stone is expected to need around a month to make a full recovery, and will work on a rehabilitation plan with the Warwickshire medical team.
The 26-year-old has one Test appearance and four one-day international caps to his name, and is highly rated by the England selectors.
However, two stress fractures and a serious anterior cruciate ligament injury have interrupted his career.
